My Cakewalk HomeStudio 2002 is Haunted!

Is anyone having the problem with Cakewalk where you record a bunch of tracks go back the next day to it and a few things have been messed with and positively know that no one messed with your stuff? I went back to a project I've been working on for a couple of days and each time I go back the last measure of the drums in each section is louder than the rest of the measures and the bass lines will be way off time?

Anyone know what may be happening or have had this happen?

I have similar problems with sonar. The advice I've gotten, but not yet heeded to, is to match the recording device's recording rate to homestudio's playback rate. In example a 44.1k recording vs 48k playback problem.
