Are there any known conflict issues when uploading the same touch panel file across a number of iPads with touch panel control, especially considering it is also within a system with a few 5200i's?

I can't imagine there would be, TPTransfer needs a key for specific hardware, and you select it directly from a list for the iPads. Regular panels don't even show up.

The problem seems to have rectified itself. It appeared to have been a wireless network issue rather than with the touch panels themselves.
